I followed this link on Apple site to create the bootable USB. For those who still are struggling with the above-mentioned workarounds, you can export as "Create PDF/A" and this seems to work.*Disclaimer* This was my first time working with Terminal, so if I can do it you can do it too! haha Update - Apple still hasn't solved this basic issue, but I am glad that this post is helping people even now. I haven't encountered this issue with files downloaded using Safari. I would highly recommend that you use SAFARI to download or export or print the PDF. Some recent comments have mentioned that the Export option doesn't work for them or it's too much effort because they download many files a day. Update - It seems like this thread is still alive and helping people out. I am not too sure about the technical details, but the workaround was that you should EXPORT the downloaded PDF as a new PDF using Preview. Apparently, the issue is linked to how Preview handles certain PDFs based on the file format.


While I was searching for such a solution, I did come across a potential tweak for people facing this issue. Last month, I ended up buying a MacBook Air M1 and I haven't faced similar annotation issues since, but I have also been annotating a lot less recently. I moved over to a Thinkpad, but couldn't tolerate the shitty PDF software available. My MacBook Pro was within the 14-day return window, so I ended up taking it back to Apple for a full refund. A few things have happened since I made this thread. Update - This old thread seems to have come alive again, with people asking me for an update. Is anyone else struggling with this issue as well? Sometimes it will save the highlights in the first go itself. If I repeat the process again, Preview will happily save the highlights and annotations. I lost 4 hours of detailed work on a PDF this way. In a completely random manner, Preview will sometimes not save some of the highlights or some of the annotations. I open the file.do my stuff.click Command + S to save.close the file.and move one. I use Preview to read, highlight and annotate my files. I have all my PDF's managed by Zotero and saved on my hard-disk. I have a Macbook Pro 2020 (purchased two weeks ago).
